Brunette et al. present a computational method for whole-chromosome haplotype determination in cancer genomes using Hi-C sequencing. The authors use this method to resolve the segmental composition of rearranged chromosomes in breast cancer genomes, providing direct evidence for long-range transcriptional dysregulation associated with rearrangements of the inactive X chromosome.
